I am thinking about getting a PIN number for my tax return to insure nobody else is able to file my return except me. Will this affect my filing with Free Tax Usa.

It is a very good idea to get that protection with IP PIN. The only effect it has on your FreeTaxUSA filing is you will enter the IP PIN on the return (Misc Tab>Personal>Identity Protection PIN).
