Spouse forgot to update W4 to single and now we owe a lot. Can we file married filing separately? Spouse is currently a student, we both work, and own a house.

Yes, you have the option to file married filing separately if you were married as of December 31, 2024.
In FreeTaxUSA you'll create two separate accounts, one for you and one for your spouse.

Why do you think filing separately would help? Except in some unusual circumstances (repayment of student loans is one), MFJ almost always produces a better result. But there's no harm in running the numbers both ways.
