Spouse has different NYC residency status

My spouse and I both live in NYS but have different NYC residency statuses (one of us is a full-year NYC resident, the other is not a NYC resident).
When I try to file federal jointly and note in the state return that we have different statuses, Turbotax won't let us e-file. Any way around that, other than to file MFS? We'd prefer not to file MFS but it seems if we file jointly on Turbotax, it forces us to pay NYC tax for both of us even if one of us doesn't live in NYC.
